Child windows from multiple web apps interfere with each other

We have a web based application that uses popups at certain points to
do good things (view data, enter new data, etc).

We've noticed that if you have a popup (child window) open within our
application and then go to to another web application that also allows
you to open a child window, the opening of the second popup causes the
first popup to lose it's contact to it's parent application. In effect
the first popup somehow gets 'stepped on' by the opening of another
popup.

We're still struggling to determine what's happening to the first
popup. We don't know if it's losing it's knowledge of who opened it or
whether it's losing it's browser cookie. Could it be related to the way
we name our child windows?
