Javascript with Ajax enabled in asp.net

Hi,
I am writing code in codebehind to show an alert when the user presses a button, but the problem is this page is AJAX enabled, even though everything runs fine, i dont see the alert box.
If i disable the ajax in that page, then it works fine.

Is there a way where we can enable ajax and use the Javascript alert box togeather.
