Copying files in the root with Copy Project

I have a particular web application that I want to be the default for
my website. The web application requires the folder to be specified in
the url.

I could put a default.aspx file in the root and redirect to this
application. However I use 'Copy Project' to transfer the files to the
website and there is no way for me to selct a file from the root.

Any help would be appreciated.
