manipulate it like other windows?

No, but some browsers (IE, Firefox 3 at least) support
window.showModalDialog
https://developer.mozilla.org/En/DOM/Window.showModalDialog where you
can build the dialog contents as HTML document and where you can provide
details like the dialog position as the argument.
